Bruno Fernandes stepped up to take it, but the Portuguese midfielder failed to beat Caoimhin Kelleher in goal.
Brentford then sealed the three points with another goal in stoppage time, this time it was from the boots of Mathias Jensen.
It was Manchester United's third loss in six Premier League matches this season, leaving club supporters furious.
Since the tactician arrived in November, Manchester United have failed to register back-to-back wins in the Premier League.
They have only managed 34 points in the English top flight from 33 matches played under the Portuguese manager.
After the game, Amorim said via the United website:
"Of course we want to win. We didn't control the game. We played the game of Brentford. First balls, second balls, set pieces.
"All the crucial moments were against us. Tough to lose again but we need to think about the next one. The first goal was a long ball. We worked on that in the week, and on set pieces. We knew the long balls (were coming) and one touch they had the opportunity. We need to do better.

"We didn't play our game. We only had control for some moments. But it was more or less all the same. We need to play our games, not the opponents, but they were stronger on that."
Man United urged to sack Amorim
Meanwhile, there are growing calls for Amorim's sack and former Manchester City defender Micah Richards believes the tactician's stubbornness could see him losing his job soon.
Richards told BBC Sport:
"I think because Ruben Amorim is being so stubborn in what he’s trying to do, it could be the undoing of him down the line.
"We can talk about the owners backing him but ultimately it’s just not working. Shambolic. The system is hampering them. They're not sure where they're meant to be."
